I have always played it that the shaman has to pay the full cost of the animus it is casting. The rule allows it to cast it 'as if it were its own' animus, meaning that it follows all the same rules as casting that animus as if it was just on its card.

I've been using it properly as well. It basically gives him the ability to use animi the same way a caster does. It's really useful for handing out future sight, using the krea aura, or putting up the Hydra's sandstorm ability. The Shaman is a really multi-functional unit because of that so I don't mind the extra cost. If I mind anything it's the fact that he only has 3 fury.

I was treating Primal Magic the same as Geomancy because they use the same wording "This model may be forced to..." I still think the Shaman is a great tool to have in an army.
