Does it have any effect on casualty rolls? It doesn't look like it to me, so I think that if they get a 1-2, they get RFP, but if the get injured and then die later they are just destroyed normally. The RAW doesn't seem to match the intent of the rule, if I am reading it correctly. What do you think?

If an effect prevents a Tough check, it instead prevents the reroll Tough grants to an casualty roll (if an casualty roll result is Injured, Tough grants a reroll. Take Down bypasses this). The RFP on boxed functions as written.
