I'll admit, I'll pretty consistently call the factions Menoth and Everblight, not Protectorate or Legion.

You don't need a tinfoil hat, that actually happened in the fluff. So, just pointing out: It's listed as protectorate on the actual main page. Menoth was used there to make the clerical side easier. Good enough for me. Provided that Harbinger actually is the the living vessel of Menoth. And not a massive floating fraud.

The full name is "Protectorate of Menoth". If you want to short it, it can be shorted to "Protectorate" or to "Menoth", I think it is difficult to find good reeasons to claim one is more correct than the other.

Just like the Promised Land of Moses can be shortened to "Promised Land" or "Moses" and both would be correct I don't think so. "Menoth" describes neither place (like with the United States of America = America) nor people (say Coalition of Political Parties = some Political Parties), so using it to describe those is, well, incorrect IMO. If it was the "Protectorate of Menites" or the "Protectorate of Southern Immoren" it would actually make sense to shorten it to "Menites" or "Southern Immoren".

The correct faction name is Protectorate. That said I'll call it Menoth all the time because it's easier to type & people still know what I'm talking about.

None of us can say what is "correct" because none of us are authorities. But we can say what makes sense or not. And Cyel effectively points out why "Menoth" doesn't make sense.
However, people do things that don't make sense all the time. Not really worth getting worked up about I think.

Khador is actually a Morrowan majority, though it's only a tiny majority. Khador is like 55% Morrowan and 45% Menite(not actual numbers, just an illustration). And unlike Cygnar, they don't actively repress their religious minorities.

It is true that morrowan faith is still the majority in Khador, while not dominant and menites still have a considerable portion. Although Cygnar no longer actively repress menites, in the local area and military the discontent still exists, so menites in Cygnar still have a hard time.
