I was wondering, in which books can I find the story of the return to Cygnar of Magnus? And which book(s) tell the story of Julius first period of ruling Cygnar? I've always been a big Magnus fan and like to read what he's up to nowadays!

Blood of Kings is all regarding how Julius happen to get on the throne of Cygnar with the aid of Magnus (also featuring: Why Caine leaves Cygnar).
Flashpoint and Aftershock (Acts of War series) are about the first acts of Julius ruling that lead to the renewed war for Llael with Magnus as one of the Cygnar high officers.

I just read Flashpoint and Way of Caine, reading Blood of Kings now, then I'll read Mark of Caine and Aftershock. Still don't have any real idea the order these are supposed to happen in. I can't find it anywhere. It's kind of frustrating.

Way of Caine is a prequel, happening just after the Lion Coup (When Stryker deposed Vinter to help Leto get the throne). It is right after Caine got promoted to full warcaster (when he passed from Caine0 to Caine1).
Blood of Kings happens 2 years before the beginning of MK3, and tells about how Julius becomes king of Cygnar and how Caine leaves the army.
Flashpoint and Mark of Caine happen pretty much at the same time, at the beginning of MK3.
Fleshpoint talks about the first moves of Julius and the beginning of Cygnar war to liberate Llael, together with Magnus.
Mark of Caine happens pretty much at the same time, but in a different place, and talks about how Caine, from a simple deserter, becomes Caine3, and why 2 of the former B13 members become his Hellslingers.
Finally Aftershock is the sequel of Fleshpoint, continues the story of the Llael war, and tells about the things that will make the Crucible Guard join the war.
So the correct sequence is: Way of Caine, Blood of Kings, Fleshpoint, Mark of Caine, Aftershock.

Thanks. I wish PP documented all this better. They have even closed the Skull island expedition website, and aren't giving any hint on future releases since almost an year... I hope they continue the series initiated, but lately PP is quite a mess...

If you are interested into reading everything in the correct sequence, I would also suggest to add Wrath of the Dragonfather to the books to read.
It happens pretty much at the same time of Blood of Kings, in a different part of Cygnar, and tells about what happened to the famous Athank carried around for the whole MK2, featuring Connie, Haley (that begins to discover the powers of her third incarnation) and also explains why Rhyas & Saeryn are now outcasts from the legion of Everblight and what is the end of Kruegars' plans with Blighterghast.
