Eh, if they can't charge I don't really love champs. I think losing one shaman spray in return for Eilish and puppet master / debuff removal is a sufficiently superior option. I think you're spot on. I'd never run Madrak1 without Eilish.
When your list is so reliant on expensive units, having 1 shut down can be crippling, plus Puppet Master is super useful with Madrak's blood boon.

Well most of the modules are pretty inexpensive - fire eaters are 7 a pop, bears 10. Champions are just a massive expenditure comparatively.

I went to a small steamroller last Saturday and "played" madrak. In reality I dropped Kolgrimma every round and went undefeated. Jalaam in Imperial Warhost, Kaya3 in the cheaper animus theme that I can't remember the name of to save my life, and Kaelyssa in Defenders. I never really felt like Madrak was ever the superior option here. I find that troubling because if Kolgrima feels more comfortable into bricks (Jalaam and Kaya) and into infantry skew lists (Kaelyssa), what purpose does Madrak even serve in a pair?
At this point I am unsure as to whether I should look to re-tool Madrak or scrap him altogether in favor of Kolgrima.

Both casters can be decent into Cryx depending on both your and your opponents list build. Gunnbjorn brings some decent ranged RFP and a wall to block charges along with Guided Fire to help sprays get more work done and magical weapons. You could play him in POD or Band of Heroes to deliver Fennblades/Champs from any small arms they may have and so you have RFP from the theme benefits. Madrak1 can let you get the first strike with his feat or potentially a double alpha. He has Guided Hand to help deal with Satyxis and can be played in BOH for extra deployment and RFP or SOTN for Fire Eaters and Ambush Bears. Just some ideas, but it really depends on what your local Cryx players are bringing in their list pairs.

And it’s been working really well. The Cav and the sons escort the champs and help clear off jammers, and the chronicler lets you make a key unit def 16 vs shooting.

It would give the list a little more resistance to shooting at the cost of some attack volume.

With all the diversity of strategies and behaviors from Broken Cost to Black Industries to even Ghost Fleet - you need to know which two are most commonly being played and to an extent which casters are they using to know what you want to be doing. Hell even just variations of Dark Host probably have pretty serious implications for who you'd prefer to play. For example, if they're playing Gaspy2 Dark Host there's a cloud wall at play as well as Recursion - Gunny with a MK to Explosivo away models so he doesn't really have a feat and a bog trog mistspeaker to see through the clouds seems like a solid strategy. However, let's say the same list is being headed by Coven - Madrak1 counter-feating to time walk their feat might be a better choice.

Gunny into dark host is an uphill battle. He loses a feat, and ghostly banes ignore his wall. He does have game into ghost fleet thanks to feat, explosive and the wall. If your madrak 1 list is in Band of Heroes. I would drop madrak1. He has a favourable matchup into either darkhost or ghost fleet.

You don’t really need rage for the gk when you have the champs hitting as pow 14 weapon masters.

Sure, versus Skarre1 with the emphasis on the stalkers and the wraith engines and the EXTREME armor skew you have problems. But versus other flavors of Dark Host he should do just fine (also you should be using the wall to prevent your opponents banes from physically landing on your MK - if they can't fit their base they cant hit him at all).
